Flash has issues with Ajax?

I was told there is an issue with Flash under Ajax in that Flash will sometimes overlap certain layers of content when under ajax.

Does anyone know about this issue? And if so, can you tell me more about it?

Is there a way to fix it?

I would hate to not have the ability to use flash anymore.
