Issues with CMS and Domain Names!

Having some issues with a Joomla installation on an add-on domain I have.

I originally purchased polarbearandpenguin.co.uk with my hosting, and wish to host another website – staffs-uni-motorsport.co.uk – on the same server.

I’ve got a folder within my public_html file set up, with the staffs-uni-motorsport.co.uk domain pointing to that; the problem I have, is that all the links within the Joomla cms link to polarbearandpenguin.co.uk/staffs-uni-motorsport/

Any ideas whats going on? The hosting company have recently switched servers and upgraded to a newer version of cPanel; i tried the joomla installation before the switchover and had no problems whatsoever, now I want the thing to work it won’t!
