Imbed Javascript or Source page better?

Hi, I’m new to web design and i was implementing some javascript into my web page and sometimes I see the javascript code put directly into the web page itself and sometimes i have seen it being directed to an outside javascript file using a source command. Which one is better and should I use??

Then how do you call upon a specific section of javascript if its in a separate file with 50 other types of javascript? (50 is hypothetical)
