Shaun Inman absolute clear and height property problem

I’m working on a fluid, absolutely positioned layout using Shaun Inman’s javascript method (Inman method). This is working like a dream in Firefox (and a little wonky in Safari, but I’m ok with that right now).

However, using the script seems to cut off my ability to define heights for other elements (like my headers and other divs that need a height). I can use min-height to get a similar effect, but this isn’t going to cut it at 75%, for example. Does anyone know this method and how to manage my heights, or knows what in the javascript file is causing this behavior?

Thanks so much, guys.
